Mark Thompson, at Prototron Circuits, wrote a terrific article about strategies to improve your success when working with a quick turn prototype shop. Much of what Mark has to say makes sense here at Sunstone Circuits as well. PCB Design 007 Article.

Have your board fab house plug the via and then plate copper over it. They can plug with metal or a thermally and electrically conductive epoxy before the final plating steps."

What is the appropriate method to communicate to Sunstone which vias should be handled this way?

The best way to let Sunstone know exactly what you want is to create a Fabrication Note and include it in the .zip file that you submit. In that note you can indicate how you want your board to be created. Our team of engineers will then be able to read that note and communicate back to you the best method to accomplish it.
