Unfortunately, there is no way to merge the two custom.tax files. I have submitted this feedback to our development team.
There is a post from one of our users who provides a tip on sharing libraries between his two computers. You may find this helpful.

You cannot export a taxonomy file from a PCB123 file. The taxonomy file just contains the associations between the symbol (stored in .sym files) and footprints (stored in .slb files). So if you still have the .sym and .slb files you should be able to recreate the taxonomy entry without recreating the symbol or footprint.

I'd just like to chime in on this and put my vote for it in as well. I have a work computer, a home computer, a laptop... It'd be nice if I could share data across computers, laptops, with coworkers, etc.

Library sharing is something we are looking into for the future.
