one 'pin' on symbol, two pads on footprint?

You will need to use a two pin symbol to for your two pin footprint. If your symbol does not match your footprint in pin numbers you will be unable to add the entry to the taxonomy.

If you are not planning to use hidden pins in your schematic you could create a symbol with one visible and one hidden pin then assign the two to the same net.
