If you are using filled polygons you can include a polygon to short the two polygons together. The shorting polygon should not be assigned to a net.

If you have assigned the layer as a plane in the board configuration you can assign two nets to the layer and use a polyline to create the separation on the layer. This forum post explains splitting a plane.

You can ignore the drc. I have an enhancement request in to our developer to allow users to disqualify specific drc warnings.

What fix are you referring to? You can just ignore the error message.

Yes, you can order the board with DRC warnings.
