You can't prevent PCB123 from creating a netlist. PCB123 is conneted to the schematic editor and the connections made on the layout are mirrored on the schematic automatically. If you make an incorrect connection in the layout you can right click on the incorrectly connected pin and select disconnect pin from net. This will remove the incorrect connection so you can route to the correct location.
If you have already completed the layout you may not want to go through this process because it would mean doing some rerouting to get rid of the ratsnest lines. If you submit your order with ratsnest lines we can still manufacture the board. When we generate the gerber data for manufacturing the ratsnest lines are not there and will not interfere with the design. You will need to visually inspect the design to ensure the wanted connections are present and correct.
