If you have two adjacent pins that are connected on the schematic and you want to break the connection you can go to the layout footprint right click on the pin you want to disconnect and select Disconnect pin from net. This schematic bug has been reported to our developer.

You must also make sure that the Grid option is visible and Grid lines selected to see the grid lines. In v5.1 the grid has been exposed in the edit panel for both layout and schematic. The files from v3 should open in v5 without issues, but I don't have any known v3 files to test. Please email you 123 file to support@sunstone.com so I can check the version and see if there are any issues moving from 3 to 5.

We don't have a way to move full traces from one layer to another. As you have found using the Layer command will only move segments. I will submit this as feedback to our developer.
