All of the libraries we have available are included with PCB123 in the taxonomy. If you can't find the part you need check the footprint libraries. I see file size changing anywhere from 1 to 10 megs when editing a file as you described. I haven't been able to reproduce a 100 meg jump. You probably don't need pads right up to the edge, but if you do you can ignore the warning. Pulling the pads back 10 to 20 mils will resolve the error.

You can copy and paste the layout and make a panel that you will cut apart later. The distance between boards really depends on the accuracy of the tools you are using to separate the boards. Both sides of the part, top and bottom footprint will be represented on the schematic. If you don't create a symbol for the bottom pads one will be created for you on the schematic sync page. It's up to you how you want to see it on your schematic.

If you click and hold the traces move with the part. If you click and release you can move the part without moving traces. Feel free to contact me if you have any questions.

You will need to make two footprints. One for the top and another for the bottom pads. Once you have the footprints place them on you layout. Move the top pads into position. You can get < 1 oz Cu through our Custom Quote service, but the holes will have < .0005" plating which is less than what IPC-6012 calls for.
