You can find an RJ45 footprint by going to Design > Edit Footprint from the layout. Locate the footprint, load it in the editor and make sure it matches the part you intend to use. I reached out to our manufacturing team and here is the feedback I received. 1. It kinda looks like it is some “damage” to the soldermask possibly from heat along the traces that has caused the mask to bubble. 7 mils seems very close to have a 4 mil mask sliver between the pads. The mask opening would only be 3 mils larger than the pad. There is a +/- .005" tolerance on solder mask registration. I would suggest using a solder mask swell that is 6 mils larger than the pad and spacing out the parts a little...

The layer count represents the number of copper layers in your pcb. A two layer board has two copper layers, top and bottom.
